We are migrating accounts from CRM3 to CRM5 using excel
The problem is that the content of the parent account field in the CRM3 records is not found in the CRM5 account records.
So when we migrate, errors are generated cause the look up field for parent account generates errors.
Anyway to avoid this ?

There are 2 ways of doing this. I don't know how many accounts you have in CRM 3.
One way is to migrate parent accounts first and them migrate rest of the accounts. It will take a bit of time to correctly import all the accounts.
The other is to remove all the parent accounts from the accounts in CRM 3. Then migrate all accounts to CRM 5. Now manually add the parent accounts back in.

Also make sure the format
In order to import lookup fields you need to render the CSV source attribute in the following format:
" [ Related Entity Type Name ] , [Related Entity Instance GUID ] "
