Windows activated but getting non-genuine messages - MXDiag reporting file mismatches

Question
-
I bought this computer new in 2010 with an legitimate OEM copy of Windows 7 HomePremium. I've never had any issues with Windows except once having to reinstall due to a HDD failure a couple years ago. A few days ago I started getting the non-genuine windows warning pop-up for some reason. I searched the forums for a previous solution and tried the answer in this thread:
"Windows is activated but getting non-genuine messages and only appears show up under one profile."
from Tuesday 2/18/2014 (Sorry, the forum wouldn't allow me to post a link to the thread since I have a new profile)
My MXDiag report on the surface appeared similar to the one in this thread with mismatched file errors. Unfortunately, when I tried the solution nothing changed and I don't have the level of knowledge required to see the difference with my circumstance. My MXDiag report is as follows:

I wonder - that error message I usually only ever see if the IRST drivers aren't properly installed.
Please try this later set of drivers -
try downloading and installing them from here - https://downloadcenter.intel.com/Detail_Desc.aspx?agr=Y&ProdId=2101&DwnldID=22194
(you want the iata_enu.exe download)
Once complete, please reboot twice, then post another MGADiag report.

This may simply be caused by a bad set of Intel Rapid Storage Technology drivers -
Installing the Intel Rapid Storage Drivers
try downloading and installing them from here -

Ok I installed the Intel Rapid Storage Drivers using the IATA89ENU.exe download, rebooted twice, verified the driver installation in the device manager and ran a new MGADiag report which is as follows:

No change - we'll try the alternative fix then...
Please run the following commands in an Elevated Command Prompt
NET STOP CRYPTSVC
REN C:\WINDOWS\SYSTEM32\CATROOT2 CATROOT2OLD
NET START CRYPTSVConce complete, leave the system alone for at least an hour to rebuild the database, then reboot, and run another MGADiag report and post the results.
Note that this may delete your Update History - but all updates will remain installed, and can be viewed in the Installed Updates listing.

I tried this fix prior to creating this thread when I was searching the forums and found it on another thread that looked similar to my problem. I tried it again just now and got the following message:
"A duplicate file name exists, or the file cannot be found."
I assume that's because I tried this previously and there is already a file named CATROOT2OLD. Should I try it again renaming it to something different such as CATROOT2OLD2 instead of CATROOT2OLD?
Friday, February 21, 2014 8:27 AM -
- or delete the old 'CATROOT2OLD' itself.

NET STOP CRYPTSVC

Unfortunately, when both those fixes fail, the prognosis isn't good - we've yet to find a definite third cause for this error set.
Please run a full CHKDSK and SFC scan....
Click on Start > All Programs > Accessories
Right-click on the Command Prompt entry
Select Run as Administrator and accept the UAC prompt - the Elevated Command Prompt window should pop up.
At the Command prompt, type
CHKDSK C: /R
and hit the Enter key.
You will be told that the drive is locked,
and the CHKDSK will run at he next boot - hit the Y key, press Enter, and then reboot.
The CHKDSK will take a few hours depending on the size of the drive, so be patient!
After the CHKDSK has run, Windows should boot normally (possibly after a second auto-reboot) -
then run the SFC.
SFC -System File Checker - Instructions
Click on Start > All Programs > Accessories
Right-click on the Command Prompt entry
Select Run as Administrator and accept the UAC prompt - the Elevated Command Prompt window should pop up.
At the Command prompt, type
SFC /SCANNOW
and hit the Enter key
Wait for the scan to finish - make a note of any error messages - and then reboot.
Copy the CBS.log file created (C:\Windows\Logs\CBS\CBS.log) to your desktop (you can't manipulate it directly) and then compress the copy and upload it to your SkyDrive Public folder (http://skydrive.live.com ) and post a link to it so that I can take a look.
Post a new MGADiag report with details of any error messages encountered.

Ran CHKDSK C: /R which seemed to go normally.
Ran SFC /SCANNOW which gave the message "Windows Resource Protection found corrupt files but was unable to fix some of them." It also gave the cbs.log message.
Compressed to rar and uploaded the CBS.log file to skydrive at this link:
(sorry it's not letting me put direct links in posts yet)

Please download and save the CheckSUR tool from http://support.microsoft.com/kb/947821
(you'll need to look in the details for Windows 7, downloading from the Microsoft Download Center)
Run it - The tool can take anywhere from 5 mins to a couple of hours to run (or 'Install') depending on how much it has to do, and may exit silently - it may appear to freeze for most of that time, but be patient.
The result is logged in the C:\Windows\Logs\CBS\CheckSUR.log file - and an archive …\checksur.persist.log file
Then zip the CheckSUR.log and upload it to your OneDrive Public folder so I can take a look - post a link in your reply.

OK I went to the page in the link, scrolled down to the Win7 SP1 64bit download and got this file - "Windows6.1-KB947821-v32-x64.msu" However when I attempt to run the program I get a window for Windows Update Standalone Installer and after a couple seconds an error that reads "Installer encountered an error: 0xc8000247." Just to be sure, I checked the C:\Windows\Logs\CBS\ directory and no CheckSUR.log file was generated.Tuesday, February 25, 2014 7:45 AM

Well - I'm hopeful this last step did the trick - it appears so to me at least.
I downloaded and installed the IRST drivers using iata_enu.exe at the link provided and rebooted twice. Very soon after the second reboot, while I was getting ready to run the MGADiag report I got a windows update message asking me to reboot again to complete the update. I ran the report before doing so, the report looked clear, so I rebooted the 3rd time. After that I ran the MGADiag report again afterwards which is as follows:
