Start menu empty after MS Removal Tool virus

  Ok so I got the MS Removal Tool virus and it took me a bit to get rid of it but it caused havoc to my start menu. All of my programs have a folder but if I click on them it says empty. How do I restore all of the links for start menu/all programs? I tried everything I can think of but uninstalling/reinstalling all the programs. Since Best Buy did not have any disks with the computer when I bought it I'm scared to try that. Anyone have suggestions?
