Can anyone tell me if the Academic versions of the MCP track qualify in the same way for MCSE certification, ie 070-260 exam - Vista Client and 072-620 exam in the Academic version.

Yes, they qualify the same way as normal exams do. From my personal experience, I also did a few academic exams. You book 72-620 e.g, and when you pass it, on your transcript is just shows: 70-620, which is very nice.
