User Authentication on Active directory

Scenario:
Application is designed in .Net and there are two areas where the users get authentication.
1. by users names which are on active directory.
2. by user groups. ie. manager, supervisor.
Our application code was made to get authenticated by one domain suppose A and users names + groups lying on the same but now what happen they created two domains suppose A and B. On A they put the user names i.e. employee number and on Domain B they put the groups and we are getting user authentication error when the user tries to login on our web based application.
Can anyone tell me how to resolve this issue and what changes need to be made on the code so that our application can work.
