The course that I took used Microsoft server 2008 Enterprise Edition. Do the certification tests include questions for Microsoft Server 2008 R2? Are there significant differences between the two?

Yes and yes. I suggest purchasing the MCITP:EA Second Edition and using those to study for the exam.
