Hi, Rajesh.
Try to do following:
1. Open record of user you want to clear manager field.
2. Open Actions - Change manager.
3. In appeared window don't choose any user and click ok.

Thanx for the reply, but i was looking to clear the manager field through CRM SDK code.
can you please tell me how to do that with SDK.
