Hi,
The version you should learn is CRM 2011.
It's hard to give you a suggestion on where to start as I don't know what level of knowledge you have of Dynamics CRM, e.g. it sounds like you've never used it seeing as you're asking what version to learn. If this is the case, I would suggest going to http://crm.dynamics.com/en-us/home setting up a trial version and having a play with it.
Next you could start with the developer training kit which (if I recall correctly) contains some good hands on labs to show you what you can do with the system: http://www.microsoft.com/en-us/download/details.aspx?id=23416
That should be plenty to get you started.
Good luck!

Hi Vinay,
There are numerous resources on Internet to learn MS CRM.
Because you are already working on SharePoint it will be very easy for you to learn MS CRM.
I will suggest following items.
1.Download Microsoft Dynamics CRM 2011 Software Development Kit (SDK) .It consists of all that you need ex. Code samples, examples, labs etc.
2.There are lot of knowledgeable blogs by MVPs, explore them.
3.Create a 30 day free trial online MS CRM 2011 account and explore that.
4.You can also explore some ebooks like
1)Step by Step Microsoft Dynmamics CRM 2011.
2)Working with Microsoft Dynamics CRM 2011.
3)Microsoft Dynamics CRM 2011 Administration.
