Hi,
Try the following:
1. You may need to monitor the SQL Server Instance memory and CPU usage consumption, try stop the first CRM SQL Server instance and check if the second instance is still responding slow.
2. Restrict SQL Server memory maximum consumption per instance
What are your specifications for the SQL Server? and make sure that you SQL Server specification meets the minium hardware requirements.
