Computer says I am validated, but still receive non validated pop up

Question

Today I began receiving pop up messages that my version of windows was not validated. As I have not made any hardware changes, and I have been using a validated version of windows for over a year I suspected malware.

I ran malwarebytes, which found nothing wrong.
I then went to the "official' validation link ( https://www.microsoft.com/genuine/validate/ ) which looks odd to me ( broken CSS, not secure site ). I have included a picture here: http://imgur.com/33O1lYX
However if I allow insecure data, the page looks ok. I see a page that says:
Validation Status: Action Required
and I download this file: https://www.microsoft.com/genuine/downloads/GenerateHTA.aspx?displaylang=en&page=avsValidate
I receive this message in a pop up window:

Please attempt all validation-requiring interactions with the MS web site using Internet Explorer - Firefox in particular does not play well with ActiveX controls that are required for the validation process to work properly.
Attempt validation using Internet Explorer at www.microsoft.com/genuine/validate
The post a new MGADiag report using the proper Windows 7-compatible version of MGADiag - with luck we'll be able to see what's wrong then.
To properly analyse and solve problems with Activation and Validation, we need to see a full copy of the report produced by the MGADiag tool
(download and save to desktop - http://go.microsoft.com/fwlink/?linkid=52012 )
Once saved, run the tool.
Click on the Continue button, which will produce the report.
To copy the report to your response, click on the Copy button in the tool (ignore any error messages at this point), and then paste (using either r-click/Paste, or Ctrl+V ) into your response.x

Download and install the Intel® Rapid Storage Technology (Intel® RST) RAID Driver and then restart your PC two (2) times. Let us know if this resolved your problem.

what is the appropriate way to install these drivers. Normally I would uninstall/delete the old ones, and then do a hardware scan in the device manager. I would then point towards the new drivers.
Please advise.

On the left side of the Intel web page, download "SetupRST.zip". Click on the file SetupRST file to unzip. Next, click on the unzipped Setup.RST file to install.

Not running AMD processor:
Processor Intel(R) Core(TM) i7-2600K CPU @ 3.40GHz, 3401 Mhz, 4 Core(s), 8 Logical Processor(s)I read that my motherboard might not be able to use the latest intel drivers, it is an ASUS p8z68-v pro/gen3. Anyway, I might have screwed things up. I uninstalled an older KBKB 3004394 as I read that caused a bunch of validation issues, and went to reinstall it. Once I did that I had like 70 updates to install, and most of them failed. 64 important updates available... but they when I try to install them it just hang at 0%.
good times!
Question: I'm not using raid drivers, can I just delete the "tampered" files? Would that resolve this issue?

From the sound of it,the KB3004394 update was the root of your problem.
Try the solution I posted in my previous response - it should reset things so that updates bwork properly again.
Either way, post a new MGADiag report afterwards,

Carey, I can't quote your comment because of reasons. However, this enabled me to update my drivers - thank you! I ran MGADiag afterwards, and while some files were still marked as Tampered, there were less than before. At this point I followed this suggestion

The report is fine now - you shouldn't be seeing any more validation problems.
Are you still having problems with updates after resetting the CATROOT2 folder?

yes, updates are hanging with both regular update and the Windows Update Standalone Installer
I ran a windows update troubleshooter WindowsUpdateDiagnostic.digicab which fixed some issues, but shows these unfixed issues:
1) Threw an error 0x8024001e
2) http://imgur.com/frWbSLn
I am in the process of running a full MSE scan. I ran a malwarebytes scan yesterday.
Earlier today I was able to run the windows readiness update tool ( before resetting CATROOT2 ) and it shows problems with 3 files, but I can't seem to find that log now, which is weird. All i see is the CBS.log file, not the one that showed which .dll has a problem.
