Samsung F4 drives disappearing (randomly) with Vail 2

I have been using Vail 1 without any problems for a while using 7x2TB hard drives without problem using an Intel mini-ITX (H57 chipset) with a SuperMicro SAS/SATA card (none-RAID). I just reformatted the system with Vail 2 but also replaced the original 4 Samsung F3 drives with F4 drives which require the 4k sector formatting from what I understand.
I intially thought that everything went just fine but I am having issue with the Samsung F4 UD204UI 2TB disappearing. Usually 1 or 2 are indicated as missign. When I shut down the system with full power off usually the missign drives reappeard only be "missing" again as indicated by the control center.
Since, all the Samsung drives were connected to the SuperMicro PCIe card I thought that there was an incompatibility. However, I connectd two of the F4 directly to the MoBo and at least one of the disappared after about 10 minutes after rebooting.
Can some tell if there is an incompatibility with these new drives? I tested them on my ReadyNAS and QNAP systems and the new F4 Samsung drives work just fine.

Thanks for the reply as this gives me confidence that the 4k sectoring is probably not the problem.
I have a fairly complex Mini-ITX system, 7x2TB drives + 1x500GB drive (for VAIL backup) crammed into Lian Li QC-08 enclosure. I reorganized all the cabling this morning and the Vail V2 setup has been running all day without any of the 4 Samsung F4s disappearing.
So hopefully it stays this way and I can put the problem to rest.

I have two of the Samsung F4 drives in my Vail setup, and have not seen any issues. They are connected to the mobo ports on a Gigabyte H55. I have taken the Vail server through both hard and soft reboots and none of the drives came up missing. My system also has a couple Samsung F3's and an F2.
I had tried the F4's in my old WHS v1 system, running on an HP mobo with AMD Athlon X2. On that system, a soft reboot would end up with the F4s missing from the pool, but a power off/on hard reboot would not have a problem. I took them out of that system since the drives would be missing after every update.
