I would like to echo one folder (F1) to two other folders (F2 and F3) that I want to use for reference and backup respectively. Can I create a folder pair with F1 as the left folder and F2 as the right folder, and a second folder pair with F1 as the left folder and F3 as the right folder? If I then echo F1 to F2, followed by an echo of F1 to F3, (and do this regularly after adding or changing files in F1) will there be any problems? Will the SyncToy .dat file in F1 be messed up by syncing to more than one folder?
SyncToy will not get confused by having F1 as the left hand side directory of two different folder pairs. Go ahead and create them just as you described.
