As far as I know, the new iPad only supports video file formats in .m4v, .mov, and .mp4. WMV is stand for Windows Media Video which is used on Windows while the iPad 3 is Mac-compatible. To get WMV files work beautifully on iPad 3, you may have to encode them to a playable format by iPad. I've found a simple tutorial for you, you can take it as reference:
BTW, if you've bought some WMV videos from Amazon, you may have to get rid of DRM first along with some help from a third-party software (e.g. ChewTune).
