Missing pictures in final stitched image RRS feed

    I am trying to stitch together a series of pictures taken by a microscope. The microscope takes one image, and then moves the object in the X-Y plane to take another image, so you can end up with a series of pictures of the zoomed in object.

    I've taken 10x10 pictures (100 in total) of a certain object and tried to stitch it together. Unfortunately, the final image shows some black space in the middle: http://i.imgur.com/tY2tRsE.png

    Here are the settings I've used. I chose 10% overlap because I set the microscope to take each picture with an overlap of 10% http://i.imgur.com/fHEeHGX.png

    When I use a 5x5 image (25 pictures in total), the program stitches pictures together perfectly. Is this a problem of my source photos, the settings I am using, or something else?
