I assume that the server backup files are incremental backups. When viewing the backups in Homeserver Console, there is an option to delete backups; however the corresponding backup on the harddrive (i use an external USB Drive) is not deleted.
That's probably because there is data in that backup that is still needed by a different backup.

Only if there are no files from that backup that are still needed in other backups.
won't you run into trouble later if you do a restore later on as you would need all the incremental backups? I am asking this for, as my backup drives fill up over time, there will come a time when you need to consider deleting old backups to continue using your existing external harddrives.

The WHS backup share function uses hard links. Basically, WHS takes a complete backup of your shares whenever you run it, but if the file being backed up is identical to a file already on the backup media, it creates a hard link (shortcut) to that file in that backup (as compared to another full copy of the exact same file).
